This is how the plumber has left it, I would have thought that it would be off to the side a little so as not to get in the way of the waste

WC connections are usually 180mm on centre. I think all is ok.  and if your paying a plumber, its his issue anyway?

Maybe I am missing something, but it seems simpler to me than you feel it is. The WC is forward of that spigot, so there is room between the wall and the connection going into that spigot. Would my idea of elbowing within the wall depth not work? That way the 'Cold water feed for the toilet coming out the wall' won't be coming out of the wall until it's where you want it to be.

Yeah but if there is a problem its a simple fix for him now rather than a ball ache later.

 

I am imagining this will be the final type of fitment, if so that water feed is coming bang on where the waste is

Have you told the plumber which cistern is being fitted, bottom or side inlet, left or right feed? It looks like he has put it where it can feed any type of cistern and is out of plain sight.
